I remembered this from Somecallmejohnny on YouTube. You can only control Jill or/and Josh two times in the Game. One is on the Mercenaries mode, when you can play them permanently, or, I think one section of the entire game you can play as Jill or Josh with the system or computer controlling whoever you didn't pick.
